I use a Samsung t5 external ssd to transfer all files between my deck and desktop. It's formated as exFAT and its fully usable on both Linux and windows. I transferred mario kart saves with it. I just open yuzu on one OS, right click the game and open save location. Copy files then open yuzu on the other OS and paste them over.
